If I change the LINKLIST dd name by adding or deleting some dataset names from my TSO session, will this affect the jobs submitted from JCL?

If i understand the question, no. The submitted job should not carry any "baggage" from the tso session.

The submitted jcl should work the same either way (again, if i understand the question).

there is no linklist ddname. If you are referring to the name you see in isrddn, that is fake as are lpalst, parmlib and apflist.
